Why does my shifter vibrate and the car shakes very bad when I rev it up in Neutral? Also whenever I somewhat lay into it, around 2.5k rpms, the shifter started shaking and vibrating violently. The only thing I can think of it being is a warped clutch. Any other opinions?
Also the car shifts normal, there are no weird noises coming from the shifter area when idling or driving, and there are no weird noises coming from the shifter area when the clutch pedal is pressed in or depressed.

Is this something that just started or has it been this wayfor a while? If you rev it with the clutch pushed in does it still vibrate? If it only does it with the clutch out then it has something to do with the propshaft. If it does it with the clutch in or out the engine maybeout of balance.
More info on your car would help. How many miles, what mods, what year, and what model?

02 C5, spec 3+ clutch and fidanza alum. flywheel. Vibrations never occured until I installed the clutch/flywheel assembly last year. It's gotten progressively worse over time. The clutch/fly has about 10k miles on them. The clutch does not slip and is still grabbing hard.

Clutch fluid is clean and clear.
Sounds like the drive shaft coupler(s) inside the torque tube would be the first thing on my list to check. Soon.
If it rev it with the clutch pushed in, it revs up smoothly.
With the clutch out, it vibrates and shakes.
So if I understand correctly, you installed a new clutch and flywheel last year, and experienced a vibration after said installation? And you have been driving the car?
If you get a vibration in neutral after a clutch/flywheel install, that is a classic sign that something is out of balance, or there significant wear in the drive line somewhere.
I am positively blown away, that you not only drove the car (for a year )after experiencing the vibration, but are getting on it too.
I think you should consult with a qualified mechanic to get this resolved .
If you don’t have the vibration with the clutch pushed in, then it has to do with the propshaft, or the clutch disk, nothing to do with the flywheel or clutch pressure plate assembly. You never said how many miles are on the car. One or both propshaft couplings could be bad. Did you check them when you did the clutch job?
One more thing it could be, if the pilot bearing is bad, this can allow the propshaft spline to flop enough to allow the clutch disk to be off center while the clutch is engaged which is the same as adding a weight off center on the engine flywheel. Was the pilot bearing replaced at the clutch job?
