If you're going to do that, then make sure the wire gauge is either the same or even a tad larger would be OK from a purely electrical point of view.
The only possible problem I see in doing this however, is that the wiring harness will extended by what........6 or 8 feet, maybe more? Electricity, especially low voltage, low current electricity does NOT like long wiring runs. It's called voltage drop. The longer the wire, the greater the potential voltage drop and you're already starting out with a very low level signal. Something to consider.
I was thinking the same thing...I just installed a Vararam and the air bridge sits just a bit higher than stock. The wires fit underneath it perfectly and the installation looks much cleaner...

I have a BBK air bridge and there is no room at all under it. It barely sets down on the pegs now. I emailed racetronixs to see if they make extended harnesses.
Yes,this is for looks.I hate those wires running over the top.
