The LS6 flows very well (better than the LS1 and LS2) - you might want to consider adding a 90mm TB to your LS6 intake. TPIS offers a service where they modify the LS6 intake manifold for $350 so you can fit the larger GM LS2 90mm TB for improved air flow, etc.
To answer you original question. I wouldn't attempt to port the LS6 intake. If you want to maintain the 78mm TB - I recommend having it ported and polished. I had mine done before moving up the the FAST 90/90 and was happy with its overall performance for the the cost.
