So I am trying to install the "permanent" clips onto my battery but the posts are thicker than the clips that came with the Ctek. What can I do about this?

Not familiar with the Ctek, but after a quick search...I only found alligator "clips", and the permanent install was a harness with ring terminals.
Do you mean the ring terminal eyelets are too small for the diameter of the battery cable bolts?
Use of the ring terminals is more "permanent" than the alligator clamps. If the original ring terminals ID are to small, larger terminals are as close as your favorite hardware store, auto parts store or RADIO SHACK.
They can be crimped or soldered. Then you can add small sections of red or black shrink tubing to cover the insulator on the ring terminal and identify the positive from negative. Do one at a time so you don't confuse the polarity.
