Picking up a 04 LS6 intake with the fuel rails and injectors to swap out my 99 LS1 intake.
Will the LS6 intake bolt directly on or do I need something due to the differant bottom geometry of the intakes?
Also is there a diffreance between the LS6 FR's and injectors than the LS1?

The 2004 intake will not clear the coolant bleed tubing on a 99. You can either notch the bottom of the manifold to accept the tubing, or convert the bleed crossover in the front, with block offs in the back(like it would be on a factory 2001-04 ls1/6 engine).
The fuel injectors on the 1999 LS1 had a reduced flow rate from prior years of 26 lb/hr. The LS6 injectors are rated at 28 lb/hr. If you have an aftermarket tune or have cam/heads installed the higher flow rate will improve (decrease) duty cycle values. You actually made two worthwhile improvements. Have fun...
