I just installed a c6 left output shaft. I didn't pull the drive train, just moved the diff off the main shaft enough to get the guts out. All went back together smooth. I started her up for the 1st time and noticed a deep vibration. Put the can up on jack stands and couldn't find where its coming from. I torqued all bolts to factory spec on the re-install and re-checked the exhaust bolts after hearing the noise, and double checked that no piping was touching the body.. It is very noticeable on start up and shut down. It's less noticeable while driving. It does it with the clutch pushed in on shutdown.
I'm trying to cover all scenarios to help with the question process.
Maybe engine mounts? I kept the trans supported by a jack-stand during the install so the drive line wasn't in a bind.

I made a few good pulls down the road and it seems to be more pronounced under heavy load and after letting off the gas in a lower gear. I can slightly feel it under load. Guess I'll just drive it until it fixes itself or tears itself apart.
did you break the output shaft racing before you installed it?
maybe some other damage occurred when you broke the output shaft....
I have a noise that i am tracking down after replacing my broken driver's side diff output shaft that i broke at the dragstrip...
The output shaft wasen't broken. I'm just upgrading. I've done a little research and talked with Mike @ ECP. He thinks the rear isn't centered in the cradle. So I'm going to check that out when I get home this afternoon.
