What I did
-Replaced the battery
-Full flash, SD tune replaced with tune for new setup.
-Replaced 60lb injectors with stock Z injectors
-Removed STS TT system
-Installed headers, VRAM, TI Exhaust
-Removed MSD booster pump, gray wire for fuel pump was cut and I soldered that up
-Soldered brown and purple MAF wires that were tapped for the remote IAT sensor
-Removed oil pump for TT system
-Removed AIR system & rear 02s
-Removed & reinstalled intake manifold to access AIR pump bracket and clean
I put the car in the run position a few times to build up fuel pressure.
Tried starting the car twice, it started and ran for about 3 seconds then died.
I will try starting it a few more times in the AM.
Was I suppose to do anything after flashing the ECU? Any calibrations?
I did notice a few weird noises coming from the CD player. No idea what the heck that is from. Should I have to charge the new battery?

I tried starting it again, but it died. This time it ran for about 10 seconds. Everytime I have tried starting it since it dies immediately.
It did throw a code.
P0101 C - (MAF) System Performance
Considering the wiring was tampered with, that should be your first check with a meter v/s the schematics. I don't understand why the MAF wiring was tapped into for the MAP.........and confirm the fuel pressure!

Sorry, I was wrong, it was not the MAP. The MAF wiring was tapped into for the remote IAT sensor.. The car previously had methanol injection and an SD tune.
I definitely connected the right wires. Whats the best way to check the signal with a meter? When the key is in the ON position there is no signal in these wires.

First thing to do is check for 12volts, 5 volts, and ground.
I am also getting the following HVAC codes...
B0332 H - Outside Air Temp Sensor Short to GND
B0337 H - Inside Air Temp Sensor Short to GND
B0361 H - Left Actuator Feedback Short to GND
B0365 H - Right Actuator Feedback Short to GND
