The wire from the brake switch splits. One split goes right to the third brake light and the other split goes to the hazard where it passes through a contact inside before going to the turn signal switch. So, yes, having the hazard unplugged or the contact inside failing will cause that problem.
If your blinkers work, then your Hazard switch would have to be plugged in (of course you could have corrupted the brake light input or output). I would guess it is related to your LED install. I assume everything worked fine until you did these modifications? I would bet that you get 12V input for the rear brake lights if you tested it. Very typical type of issue after people do LED mods. However, if everything worked fine before you did the dash work then I need to know that so I can consider what the issue might be like what I said above.
PS: Here is the schematic for the 4 rear brake lights. The Dark Green and Yellow wires from the Multifunction switch feed the brake lights (which are also the turn signals)

Thanks for the update here. I have a 2004 C5. Right brak lights not working, turn signal OK, and electrical cable appears ok. have you heard of multifunction switch problem? Doug

From my understanding the stalk won't be the culprit with a functioning third brake light.

Just saw your comment, I overlooked it before. The 3rd brake light circuit DOES NOT go thru the Multifunction switch. It goes directly from the brake petal switch to the light.
