Car will not start. Opened car doors and windows with remote put key in and turned, nothing. Windows will not go up now but doors lock.
After getting a boost from the auto club, i'm driving car around to charge battery if thats it.
Now Headlights will not come on every time I try and another try they will.
When the lights do pop up the clock or radio light goes out.
Any thoughts!

Yes, you have a dead battery and possibly a sick alternator too. Ain't rocket science.
Batteries today seem to fail almost instantly. As the cells inside the battery deteriorate, the total capacity decreases. There is much less demand to lock/unlock a car, but the capacity might be too low to start the engine or operate a window motor. Once a car is started, the alternator takes over to operate the vehicle's electronics.

It's also possible one, or both, of the battery cables were not tight enough either. BTDT
During installation of the new battery, the cables get tightened properly and everything works, blaming the battery as the "problem", when in fact it was a loose connection.
My first thought was loose battery cables. How do you know that the system is properly working correctly?
You need to get a DC Volt meter and measuer the actual charging voltage directly on the battery terminals. Your battery terminals should be TORQUED to 11 ft/lbs (97-2003)
Your charging system is not designed to charge up a dead battery. If your battery is low enough that it wont start the engine, you should charge the battery with a battery charger to full capacity and figure out what caused it to drain.
When your battery cant supply the electrical modules with proper voltage, they will shut down or act very weird
