It is a 2000 six speed and Lord knows when they have had the battery disconnected

Post back the codes including the H C or HC that come back.
As an FYI the car will start with a No Load battery voltage of 12.2 or less. The car's electronics are NOT happy with a No Load voltage of 12.5 or less. No load voltage is the voltage measured across the battery posts using a digital multi meter with the neg battery cable disconnected. A good battery at full charge will measure 12.7 or greater. Many electronics in these cars go through a power on start up test when the key is turned on and before the engine starts. So having voltage after the car starts and the alternator is doing it thing will not help is some instances.

I just bought the car last night and drove it 100 miles home...
Don't know how far you consider a "nice ride" but tomorrow I drive it to work which is only about one mile...that's where my multimeter is...

As far as all the codes showing H, that is not at all uncommon. Most codes relate to systems/sensors that are operable when the engine is running and not when the engine is off. When you have C codes and shut the car off the computer converts then to H. There are a few exceptions that will show C when the engine is off and the key is on but they are few in number. To see codes that are C (if you have any) you really need to pull the codes after a ride and BEFORE you shut off the engine. To pull codes with the engine running you first need to use the reset key to clear any messages that may be in the DIC. With a blank screen pull codes as you would with the engine off. H codes are something that should NOT be ignored. Especially if they come back after you have cleared them. They are an audit trail of events that have occurred. If you clear codes and they come back after a drive then there is something that needs attention.

ALL of those codes appear to be related to the fob and it's functions...ie left door...right door...trunk...AND my fob is inoperable...
That makes me think that it is NOT the fob's fault and there is something more sinister going on with the car's electronics keeping the fob from working...your opinion??? Also...you can clear history codes...??? I did not know that...
