Check Ground 106 where battery negative pole attaches to frame: Ignition Relay, Powertrain control modules, throttle actuator control module, mass airflow sensor.
Check Ground 107, left rear head: Ignition control modules 1-8.
Unlikely, but last check Ground 202 and splice pack 202, bottom of RT A pillar (grab plastic sill cover and pull up and out, G 202 and SP 202 are in the lower corner) This group of grounds includes the ignition switch.
Under hood fuse box: your owner's manual gives a description of what each does. Check fuses 16, 23, pcm; 19, engine ignition; relay 42, ignition.
54 is supposed to be a fuse puller.
Right footwell fuse panel: Check 13, 23, 47, 50 these have an ignition function.
I probably missed some, check your OM.

Reason: Ground 202 is at botttom of RT A pillar.
Since you had the valve cover off I bet you accidently broke the ground on the back of the driver's side head. I had a no start problem one time and that was it. A second problem is the ground that is in the side of the block below the manifolds/headers. That is not as likely but mine worked its way loose at one time and was giving me all kinds of trouble till I found a thread on here and I checked it.
