Stock 98 A4 having a rattle when in gear but not when in neutral/park. Sounds like it might be a baffle in 2 yr. old Flowmaster's. Is there baffle system in the cats?

Lower RPM can bring out rattles. Can you get it up on ramps and have someone hold it in drive while you check under?
All sorts of things could be rattling; front spring hangers, rear spring hangers, cats (internally many are like a small honeycomb and can come loose)...
Best to get under there either with a helper or rap on the exhaust with a rubber mallet or the palm of your hand.

It very well could be your flowmasters. I had a rattle which I found by shaking each muffler and there it was so replaced them with new. I didn't know how old they were but it solved the problem. Shook them both when off and sounded like something broke loose inside alright.
