I have a base model 2004 C-5 that needs a new water pump. On inspection it has the older model water pump that has the integrated thermostat & housing as a single unit. Will the newer style water pump be a direct replacement (understanding that a new separate thermostat and separate housing is required)?

LS3 or LS7 CORVETTE pumps will bolt in place with inlets / outlets in proper locations. Yes it does require a separate housing.

Also an advantage of LS3/ LS7 over LS1/LS6 is that 92mm and 102mm throttle bodies fit a FAST without grinding on the pump.

OP: one thing to keep in mind regarding the LS3 crate version is your upper hose will either have to be modified or replaced due to different location of the hose nipple.
