You've spent too much on parts to go mail order tune. I'd find the best tuner in your area and have them spend time logging and adjusting until it is complete...no different than painting a portrait, it takes skill and time to do correctly. They can do your dyno tune after you've put some break in miles on your clutch and your rings seat properly.
Thanks you for the replies Nemisis. My plan is to have a main order tune so I can simply break in the engine, the I can take it to a tuning shop and they can fine tune it.
Without the initial tune how will I break it in?

Put it on a trailer and bring it to a top tuner in your state. I know people that have traveled 1000+ miles to have an artist tune their car. If you had brain surgery I assure you would be selective who performs the work. There's no better reward after the money is spent and your car is running smooth and fast you'll smile and think I'm glad I went the extra miles for a great tune.

Absolutely...do not do mail order crap! There is no way they can see what's going after you load it up. The most I'd ever trust one of those is maybe a quick flash on a exhaust only car or something. Get on the dyno and spend some time. Especially with a entirely different motor

After its built, it will probably start and idle. A tuner will do driveability stuff before he does wot testing. I'd pull it off and change the oil before you do wot and you will be good. Motors don't need to be broken in for tons of miles. Just set those rings and your good.

The clutch needs to be bedded in first. I reached out to McLeod - they suggested to NOT dyno until it is ready.
A mail in tune will allow me to break the engine / clutch in for a few hundred miles in the city, then I will take the car to a tuner I find appropriate on the west coast. I believe I will send my PCM to ECS for them to drop the initial flash on it.
If nothing else I will tow the car to a shop and have them flash a basic initial tune on it. (if the ECS flash doesn't work out) and take it back to the same shop after bedding the clutch.

Do you have any suggestions for the west coast tuners? The closest to me are Synergy Motorsports, Newtech, and Borelli. (bay area)

This **** is confusing
I know you need to break in a clutch before you do high rpm fast shifts, but just running out a gear should be no issue. Or at least that's what I've ever known.

My choice would likely be Ryne Cunningham. Watch the video, then click the link below the video for more information on the builds being compared. There are several articles leading up to this dyno shootout with all the details on the LS3 build and one follow up article and video where they install larger cams in the Ford Coyote. It's a good read with solid info.
