Two intake-related questions...
1) Assuming similar performance (perhaps a bad assumption???), what is the best aftermarket "power air intake duct" for a 98 LS1 engine strictly in terms of *fit* and *clearance* with the hood. I am hearing that some of these fit poorly and/or contact the hood and wear the hood liner or themselves.
2) Is it generally considered worth the trouble and cost of switching to an LS6 intake manifold on a 1998 LS1 engine with a Blackwing, power duct, and GMS MAF... but no other performance mods???

On #2, I'd say it depends on whether you have future mods planned or not. The LS6 intake manifold is designed to work with the 2001+ cam grinds, and it's generally accepted that without a different cam or other mods that call for more air, there is little to be gained with the LS6 monifold.
