I have intstalled many high powered stereos in Bose equipted cars----I have never had any success using the STOCK Bose deck or receiver and an aftermarket harness adapter
It just doesn't work---I fought this long ago for many months and could never get full wattage power anywhere
I finally intalled an aftermarket head unit and all was solved--I buy mid priced Sony Explod stuff-
new door speakers
new rear speakers
new rear sub box with a single 10 or 12' sub
new 4 channel amp
works wonderfully Plus I sold ALL the old Bose stuff and the final cost was then about 1/2---

The 99' has the 12V, 12V switched, and ground under the BCM cover under the passenger floor (feet,) doesn't it? That's where all three came form on my 01' when I did it. I thought the only year without the floor accessory wires was 2004?
If you replaced everything (like I did) then you only need those three input wires for the head unit. Everything else except for the antenna wire and any camera inputs comes OFF of the head unit- RCAs to the amp(s) USB/HDMI, AUX, etc. With those 3 wired you can get it to turn on (or at least tell you if it's really DOA.)

Actually, only the 12v switched accessory is needed. The other 2 are already in the headunit OEM connector.

You're probably missing the 12v switched accessory, unless you brought it from the passenger's side as mentioned above. The OEM headunit doesn't need it, so it is not present in its connector.
You spliced the wires from your new aftermarket headunit's connector to the wires from the Scoshe adapter, including the 3 you mentioned (red, yellow and black). You should have spliced the yellow and black, reserving the red from the headunit to be spliced to the 12v switched accessory coming from the passenger's side. The red from the Scoshe is not used, so you can loop its end and protect it with tape.
