Took my '01 out Sunday and after driving for a good while with a couple highway accelerations, I noticed it was hard to shift into 2nd, 4th, and 6th. Like the stick wasn't going all the way back. Later it wouldn't go into those gears at all. Like something physically preventing it. Later the gears 1, 3, and 5 became hard to engage. It feels rattly in the shifter.
Any guesses what the issue is before I take it in?
Did you check the fluid in the clutch master cylinder? Sounds like you're low on fluid.
If fluid looks good, how do the gears engage with the tranny cold? If better, try putting the car in gear and holding the clutch pedal down for a period of time and no brake. If the car begins to roll, you have an internal leak in the master cylinder.
If you suspect linkage, check at the shifter box.
Start with simple things that you can do before enlisting a shop. Could be something you can at least identify before going in.

Sounds like the shifter box may have come loose from the torque tube. You can check this out by removing the center console and rubber boot, then inspect the Torx head bolts holding the box to the TT. Also a good idea to perform a shifter alignment while you're in there.
My very first thoughts were the SHIFT BOX! There are FOUR screws that hold the top shift handle plate to the lower box. If they come loose, that's the problem that you see.. Remove the center console, boot and close out rubber and attempt to shift. Look for looseness, slop, bad parts.
Another thought I just had, don't forget to check the tightness of the bolt that holds the pinch clamp of the shift linkage to the shift box! That one is a Torx head that is easy to strip, I recommend replacing it with a hex head bolt (I think an LS header bolt might even work if you have a spare one)
