I'm considering putting a short throw shifter into my 2004 Z06. My local speed shop recommended an MGW. Other than that I don't know where to start. Any advice/recommendations/warnings?

Is this a do it yourself job? I watched the installation videos and they seem pretty straightforward. Of course, they are professionals who have done it over and over and attacking it for the first time might not be as easy.
MGW is only one that comes with the lower box (which is everything) best choice hands down !!!!!
I totally agree. MGW's "system" is quality made, but scares some people off because of cost. But considering everything you get over the other aftermarket options (lower box , alignment tool, ...) you are actually getting a MUCH BETTER deal!
It all depends what you want out of it. Shorter throw - given. Effort - prepared to have a higher effort or want light shifting? Budget? The very best thing to do would be to try to sample an MGW or other shifter, such as the C6 set up before you buy.
p.s. find a C6 on a lot and take it for a test drive...that will tell you whether you like that shifter or not better than anything.

A lot of people seem to like the C6 box/lever/**** combo and have chosen it over any of the "after market" options. I am just suggesting you need to try a few different options if you can, including that setup.
Me? I chose the "blue light special" option, after trying a couple alternatives - a cut down C5 lever with a different **** on a rebuilt box. Shifts are shorter throw but with minimal extra effort, and the C5's "truck like" shift **** is thankfully no more.
By the way, some people report across-the-gate "slop" with the standard set up. That's because there is slop in the transmission itself - not in the shift mechanism. Wiggle the lever around with the trim removed and you can see what goes on.
Consider the antivenom mod when looking at an aftermarket shifter! It will make shifting a lot easier on your arm if you find that the new one is a little tight feeling.
I installed a MGW (upper + lower) about 2 weeks ago, which replaced a C6 upper shifter and T-Mod Customs lower box.
MGW is a much shorter shift. I'm still using the C6 ****, but I prefer the C6 shifter's placement of the ****.
Overall the MGW is very nice and tight, but I REALLY need to do the anti-venom mod... have the washers sitting on my workbench.
It takes quite a bit of effort to reach 5/6 & reverse. It's possibly worth mentioning that I'm 30 and lift weights somewhat regularly.
