2001 6 speed convertible. I have noticed at speeds over 60, a vibration.
that repeats every 2 seconds. It does not react to changes in RPM. Have also noticed this same vibration in a friends 01 ZO6 that has different tires. My suspicions are something to do with the Harmonic balancer, the torque tube or the suspension system. I have gone to great lengths to eliminate the tires and alignment as sources of the problem Is this a common fault of the 01, 6 speed C-5 and if so, what's the cause and the fix?.

If the harmonic balancer is that bad, you will see it..( It either moves, or the elastomer is flacking off. My guess would be Torque tube bushings since you eliminated tires and suspension alignment.
Funny, I have the same issue. It's not enough to cause concern, but it's annoying every once in a while. If it's the same issue as me, which it sounds like, it's not any of those things. Mine is directly wheel/tire related and I feel it through the steering wheel. OEM Z06 wheels with R888s didn't do it. My previous Z06 reps did it and now my CCWs with R888s do it. It's evident to me that it is caused by wheels/tires somehow and my best guess is that it's some kind of harmonic "crosstalk" with the front leaf spring with heavier wheels mounted.
It's a rhythmic vibration that occurs about every 2 seconds driving on the highway. Sometimes I don't feel it at all, sometimes it's very apparent.
2001 6 speed as well. New Summit harmonic balancer. Did it with the OEM balancer and does it now with the new one, just not when the OEM Z06 wheels were on.
Could be torque tube bushings, but my instinct tells me it would do it consistently if that were the case and it wouldn't NOT do it depending on which wheels were mounted.
Had a PT Cruiser that had a vibration like you are describing. It turned out to be a sticky brake caliper. I had he vibration for a while and could never trace it down. After the calipers and pads were replaced no more vibration.
I had the same exact “issue” with my FRC. By the time it was over, I replaced basically the entire suspension and driveline. It was for the better because I did planned performance upgrades along the way, but annoying nonetheless. The final attempt that fixed it I did two things at once. I replaced all 4 wheels bearing assemblies with new MOOG units and rebuilt upper/lower control arms with poly bushings/new ball joints. Now my car is smooth as butter at all speeds. No more rhythmic vibration. I too felt it in the steering wheel and occasionally the butt of my seat.
