So I want to buy this c5 z06 that’s ls3 swapped but the only issue is that it grinds going into 3rd and into 4th. I would like to know if y’all have experience with this and think that its synchros or actually an alignment issue. It does have a short shifter on it as well.

Keep looking. Many of these "swaps" are done by amatuers using Youtube as their guide. Lot's of great ZO6s out there to choose from that have not been molested.

Only if you want to boost it. Even then if you're not drag racing it on sticky tires the boxes are pretty stout in stock form. Just those weak keys that gotta go.

sorry I’m new to these transmissions, what are the weak keys you’re referring to? From my understanding majority of the replies believe I should just swap the trans with another stock c5 z trans then, which is fine with me. I would like to just learn more of what y’all have for me as well.
Since It's both 3rd and 4th my guess would be It's not alignment.
If your Mechanically inclined and have the space/tools to do it pull the trans your self, then take it to a reputable shop to have it rebuilt. While the trans is out take a look at the clutch. And take the turque tube apart to make sure it in good shape.
Typically when the alignment is off you can tell what the problem is. If the box is too far forwards or too far aft you loose 1,3,5 or 2,4,6; all the gears towards the front of the travel of the shifter or all of the gears towards the aft. If the stick is off center side to side you lost the ability to get into first or reverse; if it's too far towards the driver's side (when you tighten the bolt on the linkage) you loose first and visa versa. Super rare to have an issue with it grinding going into gears due to the shifter or the box.
