Could be the skip shift. On all manuals, the transmission will make you shift from 1st-4th when driving in traffic or light to light. But if you giving it a lot of gas, aka high RPM’s, you shouldn’t get the 1st to 4th shift at all. The transmission is made like that to help optimize on fuel economy. If it becomes annoying then buy a skip shift eliminator. You pick one of those up for about $25 at just about any where.
I have driven several different T-56s and one T-6060 and never experienced that issue. The T-6060 syncros are improved and the gears are cut differently so that shifting should be effortless - The T-6060 that I drove on the track was very smooth indeed.
The low engagement point is a strong clue -- it sounds like the clutch is not fully disengaging, which would result in exactly the shifting problems you describe. Definitely a trip-to-the-dealer issue, sorry!
My 07 was hard to shift at first but as the miles pile on (1157) it is getting easier every day. The thing that bothers me the most is the 1st to 2nd lock out (1-4) what a pain.
Someone mentiond skip shift..that's possible. I have an '07 and when it's cold, double clutching helps. Another way is when you shift, pause briefly at the syncro to let it catch up then finish the shift. When the trans fluid is cold, the syncros don't spin up as fast and therefore need a little time to catch up.

Get the skip shift eliminator. Piece of cake to install too.
For a $50,000 car I can't believe it shifts the way it does. An 08 MN6 and going from 1st to 2nd and 2nd to 3rd it is hard as hell to shift. After about 1/2 hour it seems to shift better but it's still not great. I'm 6'4" so it's not about being able to put the clutch to the floor, as a matter of fact the clutch doesn't engage until about the last 2 inches. Is this normal. I can't stand the grinding.. I called the dealership and they said to put a few more miles on it before coming in, I have 580 on it now. You can actually feel it finding it's way into gear one notch at a time, and sometimes actually grinding the gears. $50, grand for that???? My 66 GTO was better.
You think thats bad drive the 08 A6. Piece of CR$P
This IS a problem with the 08's. Look at the other postings on the forum. It is not skip shift related. It is not driver error. It is not clutch related. Per my e-mail reply from the factory.
