First thing it will do is void your power train warranty.
Beyond that, there are all kinds of gains to be had by combining the tune with engine mods.
If you have an A6 tranny you can awaken its' performance as well, but again the warranty is gone. (Filling in your profile would help).
Performing a moderate tune/mod does not automatically mean you are putting the motor/tranny/etc. in jeopardy, in fact if it's done by a qualified, experienced tuner, the results will be nothing but positive.
If you abuse the car and break something, be prepared to pay for the repairs yourself.
Use the Forum Search, this is a massively discussed topic and there are some very experienced Forum Members who are more than happy to share their thoughts/expertise.
