I've read the entire thread and I agree with the majority here. Don't settle. I know I wouldn't. Get another car.
As far as your transmission rattle, my bet is the "marbles in a can syndrome" that is normal with manual transmissions in the Vette. Happens when bogging at low RPM such as starting out from a stop, turning a corner in 2nd gear slowly, etc. My Z is my 2nd manual C6 and they both do it.

As far as the paint goes, I'm not sure I would be so upset as to want a different car,, just replace or repaint to match would make me happy, but as far as the "marbles in a can syndrome", my new 2011 manual coupe, (only 800 miles on it) does not rattle at all. I would probably be more concerned with that than the paint.

Better idea .............. Let GM pay for you to drive the car to Bowling Green. Then while you and the Mrs take a factory tour, they can re do the fender to match the rest of the car. That would make your 25th truly great !

I also work at a dealer. When someone wants to trade a car in. We do a thorough inspection. If we report back that a single part of the vehicle has been painted the sales department automatically drops what they will pay for the car. As good as people may think a body shop is. You can always tell if it has been re-painted! So as far as it not affecting you down the road I would say 90% of people buying cars like this will care that it has been re-painted.

My guess is the car has not been repaired. My white 09 had a mis match between the hood and left front fender, I ordered the car and watched it come off the truck like that. The dealer offered to re paint the fender. I would not allow them to touch it, we all know what a can of worms that would have opened. The texture and orange peel of the repaint would never been right.
My friend is a wholesale dealer and checks all body panels of every car he buys with a paint meter, I think I remember him telling me that the meter will not read the fiberglass panels of the corvette.

Anything a dealer can use against you to give you less for you car they will. May be harder to use paint work that was from a recall against you. But if it's not a Chevy dealer you better believe they will try.

An interesting side note while we await resolution of this paint problem....some buyers of 2010 camaros complained that the shade of paint on the doors did not match the shade of paint on the quarter panels. GM issued a "Percieved paint mismatch bulletin" in which they explained that the "panels are attached to the vehicle and in the proper position when it goes through the plant paint process. On the Camaro, the door to quarter panel angle match is the design intent. The geometry of the quarter panel provides a sporty definition and highlights the depth of the design. It is intended to show the color variation created by angling the body panels a few degrees." (see bulletin #09-08-51-004). I noticed this on the first silver camaro we delivered but didn't really see it on the other colors.
Unfortunately, this doesn't apply to Corvettes....the doors and quarter panels should be the same color and look the same.

Metallic colors are hard to match perfectly. My 08 was an Atomic Orange and the door/rear panels seemed to be different shades in low light. A road gator hit the nose and it never looked right again in the shade or low light. Perfect in sunlight.
GM needs to step up and buy this car back if they cannot prove a dealer did it. The sticker should show the dealer that it was sold to at first. The dealer that sold it to the OP is also at fault since they should have caught it. A lot of people probably should have caught it in the end though.
I wouldn't want it repainted. Someone down the road can tell if it has been repainted. Good luck with the repair or buyback.
As far as the extended warranty goes I would cancel it now and get your money back. If you sold/traded it in within the bumper-bumper warranty you would only get part of your payment back. I traded in my 08 at the 38 month mark and got back 1/2 of what I paid. $950 for basically nothing that wasn't already covered by the dealer. A total scam.

I guess I would call the State Attorney Generals office and file a complaint if they don't remedy to your satisfaction. They are pretty helpful in the past for me, not car related though. They have good information that might help you.
Another option is to get it painted Inferno Orange and that would resolve the issue.
We bought a 2012 Sorento in September for my wifes business because of the interior room and mpg were double what our Explorer was getting. I didn't catch the hood gap over around the drivers side was excessive in my opinion. I'm still dealing with a couple or times in the shop and it's not fixed. Of course I see it, but my wife didn't notice until I pointed it out.
Between the Sorento and your issue, I will closely inspect the next vehicle before signing the papers.
