drivers window height problem

drivers window height problem
recently disconnected my battery. and when i did both windows were down on my 07 vette. reconnected battery passengers window works fine drivers window wont move. could hear a clicking sound like window was trying to move. great thinking dealer time. after an hour of car sitting went down and checked again and presto drivers window moves again.
now my problem is window does not go up the whole way and seals properly. when driving can hear some air coming in top rear of window. did re-indexing and everything. passenger window works great.. drivers will not go up the whole way. even when sitting in seat hit button it wont go up whole way. is there some sort of easy fix to this weird problem??? my car was GM Certified when i bought it. and is still under warranty. would that cover a trip to dealer?? totally blows my mind??
