I've got a 2008 Coupe with the Z51 package, purchased last month used. The brake rotors have rust spots on the areas where the brake pads don't touch. Is there a good way to remove all that rust?

Sure. A wire brush or sandpaper on the rusted areas after you disassemble each wheel. Then mask off the braking areas and paint the previously rusted spots with the proper paint.
After all that elbow grease, be sure to put something on there to prevent it coming back...the rotors are cast iron, so the rust will all come back after the first time they get wet.

Also, mask the studs...and for paint use a high heat paint. Or, go the zinc or powder route...it's only money!
pain in butt and requires work. But you can remove rotors clean rust with powered wire brush. Taped off and paint rotors, I used enamal epoxy paint and baked in oven 1 hour at 400*. Then painted with caliper paint and another bakeing at 400* hour.
I took mine off and media blasted them to white metal, then primed them with black primer, then two shots of black rustoleum...I didn't mask them at all...as a matter of fact I got overspray right on the rotor surface...i let the brake pads clean off what they "needed to"....no more rust on the rotors! I do this with any of my cars where the rotors are visible. when you pull the rotors, the hubs will be rusty too....
