I don't lock my car when it is in my garage, but for the sake of experimenting, I locked it, then left the fob in the house, went out and tried to open the door. The dash makes the standard clicking noise and the LED on the top of the door comes on to show that the door is locked. Just to be clear, I said " I've never heard of the car beeping three times when squeezing the doorpad to open the door"...and I still never have. Also, if a car battery is showing 13.8 volts with the engine off, there is something wrong with that battery.
I've done that numerous times by accident, and the door pad simply doesn't work, and the red warning light comes on. Nothing else happens, exactly as you described.

Can it be programmed to act differently?
Yes it can be programed to honk 3 times if pad is touched with no fob.

BTW been running her for few stops-starts every time strong.
Called an old tech with Chevy in Houston that did some stuff on my C5 ie.instaslled new different gear box.
After I described the symptoms he said-they did repleced quite few start switches and here comes the killer-to give a good "jolt" to the under hood fuse/relay box...just saying...
Sounds like the security switch. You have to bypass the security switch in order to start the car. So if you accessories are working, but car wont start, sounds like the security switch that it has to bypass in order to close the circuit for the car to turn on. Have you tried another FOB?

yes,did tried second FOB,no go.
Car runs fine,cranks strong,definitely not battery related.After I left it for 10 hrs with nothing done to it and it "fixed itself" I'm certain that it is some relay that got stuck and since they have a spring inside,it released it in some time.
I could not turn on accessories mode,doors were dead and DIC was dark-something was NOT making the circuits check and the only thing I can think off as fixing "itself" would be a movable electronic part,like relay,in difference to the printed circuit.
Also,don't know how the start switch is build inside,but judging from the numbers of pins on it,it's not a simple device-something could get stuck in there?

Just looked and your right there is nothing about it.
I tested it and it honked 3 times when I tried to open the door with no fob. Turned off auto locking and retested, no horn.
Turned auto lock back on to silent and tested again....no horn????
Going to go test it again in 30 min. See if it just needs to put everything to sleep first. I'll let you know, but I think it is part of the auto lock feature.
So just to make sure we are on the same page....I take the C6 to WalMart, even though that is frowned upon here on the forum () and lock it and walk into the store. Then a few minutes later, some dirtbag walks up to the car and tries to open the door....the car will honk the horn three times when he squeezes the door pad. Am I stating this correctly? Seems to me that this would be a nice little deterrant and quite a surprise to the dirtbag.

Yes that is what mine does. Not sure how long of a delay there is.

UPDATE!!
So,after my troubles last night,and same problem this morning before I went to work in my F150 came back home ready to replace starter switch (no biggie).
Walked into garage and touched the vette door pad-the car beeped 3 times (as it should) and I KNEW it's gonna start.Last night that door was DEAD!
Sure enough,started right up,strong.
I left the car over day with NO TENDER,nothing!!!
It's a good news and bad-still can't find what happened.
I'm pretty sure though that it has to be some stuck relay that confused the starting system,and since door locks would not work from inside and out it would indicate that the computer would think the engine is running......
It makes NO SENSE otherwise for the engine to crank almost a day later with nothing done to it.
Also the DIC being dead and no way to turn the accessory mode on was indicating same.
