You can install any double din radio and you won't have to modify anything in the dash to make it work. I would HIGHLY recommend using the opportunity to upgrade your head unit. I am about done with my install of my new Kenwood.
Also most double din radios are basically one solid screen with maybe some buttons on the bottom, it will look like it was meant to be there and make your car feel like a much more modern vehicle, and throw in a easy to install backup camera and you are loving life.
Unless you want to buy a OEM NAV Unit, which I can probably give you a great price on one, but would definitely recommend upgrading to something with newer technology.

To the op, not my first choice, but you can always buy another used factory cd player off of eBay and replace your non working one. Or post a "want to buy" thread in the C6 parts for sale section.
Unless you really want a CD player, most new head units (and new cars for that matter) don't have them. Instead get a new head unit with Apple Car Play or Android and you can play music from your cell phone to the radio. You'll even be able to send navigation to the radio also. Biggest advantage is hands free phone use and the ability to install a back up cam (some units have two inputs for a front cam as well). You'll be a lot happier with a new after market HD than a factory one. As said.....Crutchfield. Great to talk to and lots of help. ANY double din unit will fit regardless of what they may say but be sure you can get the trim ring for your car. Highly recommend their pre-wired plug and play wiring kit too.

This is what mine looks like so I think your right that the radio and CD player are one unit.
The CD changer in this case is located in the head unit as shown. What I'd suggest is you look in the C6 Parts For Sale/Wanted to buy section of this forum and see if you can find someone selling theirs, I've seen them come up for sale there often, by people who've replaced theirs with an aftermarket system. Somebody correct me if I'm wrong, but I believe the Bose systems were from the amp to the speakers, I believe all the head units were the same, Bose or non-Bose systems, I see you were looking at some in the For Sale section, I'd say you pull yours and compare the connects on the back, and if they're the same I would think it would work for you.

I have the exact radio pictured above. I replaced it with a kenwood unit. OEM Radio came out of an 07 base with the bose system and it is mint. If you want it you can have it for the cost of shipping.
edit: not the exact radio. Mine does not have the auxiliary port.
