It's possible that Magnuson sent the wrong file back to you. It doesn't matter when you flash the PCM. It can be done before or after the mechanical portion of the install. That's not the problem.
All Magnuson does is take your original tune file and make some changes to various tables. Then they send it back to you, and you load it into the SCT tuner and flash the PCM. But if they accidentally sent you a file from another vehicle, then that would be a problem.
Now, if you really were driving the car with the stock tune file, I'd definitely expect some strange codes to be present. MAP and MAF codes make a lot of sense. With the blower, the PCM is seeing airflow and vacuum/pressure readings that it normally should not with a stock engine. This will set fault codes, so no surprise there.
Let Magnuson work on getting you the correct file. Again.... Do not drive the car until then.

Wow! Did I read that right? You drove the car and went wide open throttle with the stock oem tune or you meant the magnusen tune? If You did it with the oem tune and your engine didn't blow up or had any damage I will be extremely surprised. It doesn't matter if it was quick run, because that's all it takes to break a piston for not having the correct a/f ratio and timing for forced induction.

That said, I'm thinking it probably ran rich from the larger injectors. But the amount of timing the factory tune is commanding is definitely not a good thing. And too rich can be just as bad for an engine. It might not go "kaboom", but washed down cylinder walls can mean a new engine.
Don't even run the thing at idle until you get the tune situation handled.
Almost a year later with the Heartbeat supercharger installed, I am happy to report that i still love it and still in awe everytime i put it to the floor, did a 9000 kms trip this summer down to the Corvette museum and down to Georgia to visit a friend,and am happy to report no issues or problems, just total satisfaction with the supercharger. It's seamless design and fit into my car and performance achieved will have me smiling for sometime yet,not even considering going to a c7 now where before i was strongly considering it.Thanks for the advice and help from you guys.That is what these sites are all about.
