Update - problem solved, nothing to do with HP or my tune, as usual HP has proven a great product with excellent support. Thanks Bill and team.
Solution was a loose A6 shift linkage cable attachment at trans input, allowed shifter to be out of synch with trans shift input shaft.

Original question , HP manual says do your scans /calibration with the car (C6) in the "on" ignition position. For us fobbers that looks like foot on the brake and a green light before starting I guess. If you hold your foot on to try and keep the green start button light it goes off after some time, not enough to do a flash. So I tried accessory mode which stays on as long as you need to read or load calibration. Appeared to read and load, at least both processes went thru their full cycles.
I'm having problems getting my calib from a well known tuner to load and function properly. Appears to load but his tune loaded and even my original OEM reloaded, result in A6 shifting issues, ie R only if from P, no D to N to R in parking lot. Can go to P then get R. Also paddle mode works in D also not just S.
I've had suggestion to disconnect battery to allow reset, no luck.
My HP is 2.2.0 Pro for a 2006 C6. Tuners was a compatible version.
It has been suggested maybe the PCM has problems or was corrupted. Worked fine prior. Also suspect would have to be the HP Tuners interface or app version incompatibility I guess? This is for an early A6, maybe a PCM that is incompatible w/HP?
Any ideas?

Did you try to flash it without leaving the car in accessory position, then stop during a flash? If so, you probably corrupted the computer flash. You may have to flash it again with a clean file. Since you are having problems with reloading even the stock file, you will probably have to have a dealer reflash to restore everything in the computer.
Did you copy the stock file before flashing the tuner file? Do you still have it? If so, try to flash it back to the car. If you have already done that and the trans shifts incorrectly, you will have to have a dealer reflash, my bet.
I did do the complete flash with the original OEM file as a test after the problem discovery, and it had same problematic symptoms. Thats what is leading me to conclude its not a file issue, but some of the others I mentioned.
I didn't do any partial flashes, all completed the process according to the app. During the flashing the interior lights when on once or twice.
Thanks for input so far. I agree at least I have a dealer reflash coming to verify the PCM is ok, unless HP has a utility to test it.
I do know that some of the modules are not "awake" in acc. mode, this could have caused your problem.
In order to get the car in ignition on-engine off mode you simply hold the bottom of the button down for at least 5 seconds. In other words push it just like you were putting it in acc. mode, just hold it down until you see the gauges light up.
I would try to flash the stock file with it in ignition on-engine off state and see what happens.
Mine is an MN6 but I have the car in the on position (green light is illuminated) when I flash the PCM. Also, make sure you let it sit in the totally off position for 30 seconds before you try to start the car. I let the dinging stop after a flash before I try to restart.

I have a manual but I don't think it matters... I start the scan/calibration with the car running and HP shuts the engine off for me. My buddy also has a manual and he puts it in gear and hits the start button (it won't start unless your clutch is pushed in so this is run mode but not running).
I always turn the car to the "on" position before flashing. Takes all of 19 seconds usually. I try to start the car without putting the clutch in, that's faster than holding in the button for 15 seconds or whatever it takes.
Thanks all, Bill at HP is taking a look at the files. I'll try the holding the access button on for a while too. I see five possible sources:
1. Operator interface error - not likely, I'm in the software business and have been working cars for quite a while, always possible though, senior moment maybe.
2. File error - my original back-up scanned OEM flash had same issues so two different files from 2 different sources have been involved with problem.
3. HP Tuner app issues, config table mapping or version mismatch with my PCM, early A6. Possible? seems unlikely due to HPs success.
4. HP Interface/adapter issue - possible but scans/logs seem ok, also lights on unit work as expected, on, active.
5. My PCM - hmm haven't done anything to cause problems don't think, but next step of dealer attempting to reflash to stock will eliminate that.

Did you try turning the car "on" via holding the button down until the car turns on (you'll know because the gauges swing)....then reflashing? I bet that will work as I understand the car needs to be "on" to flash. I'm surprised it looked like it flashed at all with the car on accessory mode. If that didn't work, did you try doing a Write Entire instead of just a Write Calibration? I'd try these before I went to the dealer.
Tried the partial and full flashes, no difference in outcome. Bill at HP has been very responsive, will try a reload of my original OEM Calib capture (Bill reviewed the file, must have been ok), then as a test do a capture of it to see if it took all aspects.
Bill at HP going to confer with developers. I also took out the TCM fuse to reset, no help.
Agreed HP Tuners is an excellent product that is well proven, that's why I went with it. I fully support them and appreciate their efforts to help, service has been great.
