When I drive my car for about 30-60 minutes, the brakes begin to squeek and it only gets worse the more I brake.
The harder I press the brake, the louder it gets. However when I gently apply the brakes, the less noise it makes.
The next day or after a few hours of not driving, they don't make the noise until I start driving for the given time.
It seems as though if I wash my wheels and wet the brakes, it helps stop the noise. However one day it was down pouring and my car was soaked and the brakes made a TERRIBLE loud squeeking noise, the worse I had ever heard in my life. But then the more I used the brakes (by "brake checking" - coming to sudden haults frequently) they squeeked less, but still squeeked none the less.
Does anyone know what could be the problem?

My 06 did not come with any brake adhesive on the backs of the pads. I'm doing an upgrad now and putting adhesive on the backs of the pads (and Baer decelarotors and Hawk ceramics). Brake squeal is usually vibration of the pad between the caliper and the rotor under partial braking. I be they don't make a peep on a hard panic stop, that's because there is no wiggle room for them to vibrate.
If it were my C6 I would replace the pads making sure the rotors are scuffed up and cleaned with brake cleaner. The calipers and back of the new pads should have a small amount of brake pad lube.

Id go to garnet paper as well for a fresh finish on the rotors. DO NOT use regular sandpaper

so... why would wetting my brakes and rotor make a difference?
I'm no brake expert but I'd start by inspecting both the pads and rotors. While you're at it clean the rotors. If everything appears OK I'd try bedding-in the pads. Here's a decent article:
