Re-Index Windows?

I attempted to removed my battery today. In the end I just decided to leave it in and run a trickle charger. Of course when I hooked the battery back up the windows do not move up that extra inch to seal. How do I index the windows again. Any suggestions for trickle chargers?

All I had to do after a dead battery incident was to run them all the way down, then all the way back up. After that, they finished closing the way they are supposed to,.
