For anyone who has installed a MGW shifter in there C6 with the factory shift ****, does it feel like the **** now sits higher then it did stock? Also wondering why the upper shaft designed to work with the stock shift **** has two sets of tapped holes in it when only one works with the factory shifter. Its almost like the shifter should go down further.

nope, it was always that high. I hear what you are saying though, that's why I just got a nice new shift ****. Shift **** for the stock shifter (or MGW with stock ****) lowers it about an inch if you go with the 8 ball style. Love it, it's a perfect height, not too low not too high.
Stock corvette shift **** on MGW is the stock look, but much better shifting thru forth gear. Especially 2nd to 3rd--perfect every time period. No regrets on this mod.
my 09 only has 4k miles on it and the shifter started feeling sloppy recently. kinda like it will be in second gear but there's a lot of flex and play in the stick still as if its not all the way in gear. its strange. does the MGW fix this? is it a hard install?

You may need to pull the console and check out all the attachment bolts on the shifter and the shifter box and bushings.
