Should just swap right out. I have an '07 Z06 torque tube with an '06 Z51 MN6 and differential. This is in an '05 (rear diff is different than any other C6) and it was originally an A4. Everything was a direct swap.
New clutch. Keeping. Stock motor, swapping from there back
Oh ok. Then you should be good to go. Everything should go in with no problem. Just a days worth of work. Have a buddy handy, it'll save you time and frustration.
As Rick T mentioned, get a remote clutch bleeder. You'll be happy you did when you need to bleed the clutch to get all the burnt fluid out of there. RPM Motors sells a good quality piece that's very easy to install. Contact Charlie. He'll set you up.

That was my experience last week. The crimped connection on the end of my remote clutch bleeder line seems to have failed, and it leaked out all the clutch fluid while I was gone. I re-filled the reservoir but now my clutch engages 1/2" off the floor, and never disengages completely. The drive back from LaGuardia was excruciating; I almost called a tow truck.
What a piece of crap. Very frustrated at this.
