So I came out to the car after work to a dead battery.
Got a jump, got the car running, no idiot lights, everything is running fine. Shut the car off and start it again, it turns over just fine. Got it to Advanced Auto and was told that the battery and alternator were fine. I ordered an Optima Red Top battery anyways. DIC says battery has at least a 12.9 volt charge and varies upwards to 14.2 volts.
BUT
Anytime that I open the drivers door, both rear view mirrors move to the down position, I am looking at the ground. AND the side windows are NOT rolling up to the full upright position.
Anytime the car battery is disconnected, then reconnected, you have to reset the window indexing.
Close the car door. Raise the window and hold the up switch an extra 3 seconds. Release. Without lowering the window, hold the up switch again for 3 seconds. Release. Done. Don't forget the other window.
Normally, that's all that should need resetting, besides the clock, so I don't know what's causing the other things.

Except I don't think you need to actually use the different fobs (well, you need one of them to start the car!), you can just push the memory 1 or memory 2 button on the door. At least, our 2009 3LT A6 seems to work that way.
