I am wanting to run a rear mount single turbo on my c6 and had come across some controversy over this ls2 intake vs ported ls6 intake vs fast 102 and on and on. Question is, is there much gain in upgrading the ls2 intake on a fi application?

The intake question pales in comparison as to why you'd want to run a turbo in the rear of the car?

There is definitely some gain to be had but if I were going forced induction I would probably put that money elsewhere (fuel system, bigger intercooler etc.) first.
If I were to address the intake manifold I would likely port the LS2 as opposed to going with a FAST or to the 'smaller opening' LS6.

There are some notable advantages (and of course disadvantages) to rear mount turbos but I agree, I'd still rather have my turbo(s) up front as well.

When you see me post about a turbo in the rear of a Corvette please fly out here and shoot me in the head. You have my permission and I would obviously be insane. Better to be put out of my misery than to try to explain why my turbo isn't taking advantage of the hot exhaust gasses and requires a mile of piping and hoses.
I'm no expert but I recently read an article (I think in Vette magazine) that implied if you add more than about 50 lbs of torque with the standard ls2 car, you may start having transmisson problems. It said the 05-07 tranny was only rated for 450lbs (starting in 08, a new tranny is good up to 700 lbs).
