Yeah the dealer if they are a-holes could technically do some damage to your warranty claims. But most places are reasonable. Now if you roll in there with idle issues, you'd better put the stocker back on and head in. My car is stock as it was when it rolled off the line accept the fuse is pulled for the npp. Better safe than sorry compels me to put the fuse back in just so I dont give them 1 reason to blame me for broken stuff. They have before with my 07. Learned that lesson.
Poeple have had problems with surging when using an aftermarket air breather. Don't expect GM to fix something they didn't design/build/install on your car.

Depends.
If the warranty claim can be linked to the after-market or modification then yes. Otherwise, no it won't.
For example, if your A/C compressor fails while covered under warranty, that should be covered because it nothing to do with the air induction system.
Conversly, if, for example, the MAF fails because of dirt contamination that is traced to a poorly fiting or improperly installed aftermarket air induction system, then that repair will not be covered under warranty.
