Re index is your best bet, close the door and hold the window switch in the up position for at least 3 seconds. Have you disconnected your battery recently?
re-index as stated above -- but if have not had the battery disconnected recently, I'd have the battery load tested -- may have dropped voltage during (cold) startup low enough to lose the window programming.
My '06 does the same every so often.. Usually after sitting a long time with battery a bit low. Make sure the battery is charged and re-index just like the guys above said.. Not an uncommon problem with a hanger queen like mine!

The owner's manual is good for most things, but we're almost as good, and usually faster.
When I would enter the drivers side and close the door the window would go all the way up and then back down about 1/2 an inch. When I would get out and close the door the window would do the same thing. I had to go through the passenger side to roll up the drivers window. Also in order for me to get out of the car, I had to roll the drivers window all the way down and use the outside door pad to get out of the car, not much fun in the rain. Either way I am glad your problem is resolved.
I'm having that issue right now. I will try the indexing as well. My car sits and the battery was low. Now I start it everyday for about 20 minutes.

Starting it every day for 20 minutes is a really bad idea. If you start the engine, you should drive it till the oil gets up to temp. Put a battery tender on it and don't start it unless you are going to drive it.
