Walk in the park.

Start with tis2000, go in as "ECM replace and program?, connect to car so it can pull the vin number, and keep moving forward in the program until you get to the modules list. Now go to the top control module in the list, then use the most current firmware file in the list, and firmware flash the module to the car.

Also, either make sure that the battery is fully charged, or hook up a 10 amp charger to the battery, so the battery voltage does not drop during the flash.

The only hard part of the math, is if you do have a hand held tech II, will need to connect that to a computer so you can run the unit in pass through mode. If your laptop does not have a RS232 port, then will need to pick up an approved USB cable to connect the tech II to the laptop on a USB port.

Also, since chances are you will be running Tis2000 in a VM shell, will need to load the needed cable driver into the shell for it (what every os the shell is built on).
