As for the commands to the radio from the NCN, the only difference should be on the awake command, alternator willl be running so have higher voltage to the devices, then when the alternator is off, and only have the battery voltage alone.
Note here, if you have a low voltage Battery start problem/car sat on the tender too long, could have glitched the module, and may need to do a hard reset on the modules by disconnecting the battery, touch the battery termials to each off away from the battery, then reconnect the battery, once the battery has been charged/is up to full charge.
As for BCM to radio commands, its done on the serial 2 bus, and if there is a bad connection, will be at the sp-206 splice block that is on the left hand side of the bose amp location/ top left in the photo. Just pull it upwards to unclip it from the car, and you can check the bottom side of the block where the wires go in to see if you have a corrosion problem in the block. If problem is not there, then time to pull the BCM connectors to clean then, as well as check the connector to the radio that has the OG wire to it for the same

Look at bose amp, second screw line down on it, then to the left of it to see the glowing block that is clipped into the plastic part of the car.

Can the touch pad door releases be the issue?
I will try battery disconnect as well. If it isn’t either of the two items I just listed, should I then get a new aftermarket radio module?

Yes on the second if the module hard reset with battery disconnect does not solve the problem, or may just see if the aftermarket radio module has a firmware update flash that may solve the problem isntead..

As for if module goes completely power drained of not, its a time thing if you just disconnect the cables, verse once the cables are off, touch them to themselves away from the battery so you don't have to play the wait game to know that all the module caps have been power discharged as well.
So in your case since you did not touch the battery cables to each other once away from the battery once disconnector, sounds like the window modules did not go fully discharged with just the wait game, and why they did not need to be re-indexed.
Note I cheat, and just disconnect the positive cable from battery, and touch the positive free'd cable off to the negative cable still on the battery a couple of times to make sure that all the modules are fully discharged quickly, to speed up the module hard reset..
