Mine too were slightly off, and man, it was like a thorn in my side!
Did not reuse the factory bolt, (couldn't find the right size nut), so I used another nut & bolt I had on the shelf.

I just went through this with my 19 GS and Billy Boat exhaust. The left tips were a little higher and tipped up on the left side set. The only way to fix the tip up or tip down issue is to rotate the mufflers by loosening the clamp at the X pipe and muffler joint and then rotating that side assembly. If its just a height issue then the bolts in the center is where that adjustment takes place. I used a chain strap wrench on my exhaust to get a firm grip. Rotated the pipe so it was level then adjusted the height.
