My car works properly when I drive the car. It goes to my settings on seat position 1 when I enter and start the car and goes to the exit position when I leave. When we go on trips, my wife frequently drives and has to re-position the seats and mirrors. She then saves things on seat position 2. However, she still uses my FOB. When she turns off the engine and restarts the car, even when she presses the position 2 button, it goes to the button 1 settings. There is no way to get back to her settings other than to move the seat and mirrors manually. Two other cars I own go to the position 2 settings when the 2 button is pressed regardless of which FOB is used.
When my wife rides with me, she generally has her fob in her purse. It seems that having both fobs in the car seems to freak out the system a little bit. I open the door for her first (dad brought me up right) and when I get in the seats move to her position. Differing from your problem though, my seat goes to its programmed position when I hit the memory button.
I'd have her try to configure things using her fob. If that doesn't work, sounds like a trip to the dealer is in your future.

I made a pouch for my wife's fob by wrapping it with cloth, wrapping that with aluminum tape, and wrapping that with black duct tape. She can keep it in her purse and the car doesn't detect it most of the time. Keeps me from getting accordioned against the steering wheel while frantically looking for the #1 memory button.
