The general rule of thumb is that any part added (in this case, headers) will void the factory warranty on the part being replaced, along with all parts downstream from the replaced part.
In this case, your manifold warranty, along with your warranty on the AFM valves, mufflers, and NPP valves (if equipped) can be justifiably voided without violating any section of the MM act.
The tuning voids the entire powertrain warranty, as the 'downstream' modifications are essentially factored to be the entire powertrain, which is true to a point.
The addition of headers, themselves, do not void a powertrain warranty. Mid length headers from ARH generally do not require a tune, and are popular with those that wish to retain a powertrain warranty by forgoing tuning.
