You can paint them the paint will burn on to the rotor and help prevent them from rusting, the only way you can do a nice job is to remove the rotor.
Gm didn't paint the center part of the rotor up until a few years ago, even now they don't really waste much paint on them, if they did do a better job the car would look better when it is used.

If you are Really bothered, you could get the rotors zinc plated. Lots of archived discussion in the C-5 section.

Just let them rust. They are cast iron and cast iron rusts. Nobody thinks it looks bad on a driven car. My expensive two piece aftermarket rotors rust the same way. Doesn't matter whether they are Brembo, Coleman, Stoptech, Wilwoodt, AP or stock.
