Clutch Assy
Would a wobbling torque tube cause hot spots on the flywheel?

I wouldn't expect hot spots from that as the pilot bearing / bushing is supposed to keep all that lined up with the crank and therefore the flywheel.
While I can't confirm these torque tube equipped cars have a pilot bearing like a "typical" trans, the laws of physics are no different so the question I have is:
Would the bearing they described as "bad" be the one that is supposed to keep that lined up?
Unless it is, the clutch should be fine.
However, if they are recommending clutch replacement, under warranty (ie their dime) go for it.
If you've seen pictures of how far apart these have to come to change a clutch, you would want the longest parts and labor warranty you can get.
If they can see "hot spots" on the flywheel, that leads me to believe they already have the clutch off said flywheel and I would not want them to put the stock one back, if it were mine.
If they are trying to get you to pop for a clutch, ask them if a malfunctioning clutch, or the release assembly ("throw out bearing") could cause the failure they are already repairing under warranty.
After all, they don't want to tie up their shop, for days, with a repeat warranty repair.
