What type of car....because the exterior of a Corvette is NOT METAL..as you probably know. SO more than likely...without having photo's to see your problem...I would feel that it was either poor prep, moisture in the air system while shooting the car or surface contaminents that have caused these bubbles....and that also depends on the size of these bubbles...which you did not mention....because bubbles can be created by covering the vehicle when it is outside and creating a "greenhouse" effect due to improper air circulation around and under the vehicle. ESPECIALLY if you used plastic sheeting. The use of outside "approved" car covers on a Corvette are a BIG NO-NO in my opinion. Eventhough they "say" that they breate...they actually reduce the ability for moisture to evaporate as it normally would without a cover...thus trapping this moisture and cause for it to slowly start working its way into the structure of the body material and seams of weld joints...which in turn creates rust in hidden areas of a Corvette. ONCE again...just my thoughts and opinions on this subject.

Would that opinion on covers also hold true for something like a Flanel type dust cover for in side use?

Manuel,
IF your inside storage area is free from moisture, dampness and is basically temperatured controlled...then I would approve my customer's to use it without fear of voiding their paint guarantee under certain circumstances. My whole opinion on this subject is allowing the air circulation around and under to car NOT to be restricted. AND if it is a NEW paint job...I want the paint job to breathe and my customers would just have to deal with maintaining the car for a period of time...so the solvents in the paint can continue escaping through the curing process...and NOT get trapped under any type of cover....REGARDLESS what the manufacturer of the car cover states about its ability to "breathe". This is because they are not going to pay me to re-paint the car...if something happens. Read their "fine-print" on what they guarantee before you do something you may regret.
