There's no connection between the stock alarm and the ignition system.
The alarm has three microswitches, one for each door and one for the hood. When armed, the opening of any one of these will cause a horn located under the rear drivers side fender to sound.
The stock security system doesn't tie into your ignition system. When it is armed via the key switch on the rear panel it arms one side of a latching relay; when a door or the hood is opened, it gives a ground signal to the relay which then latches the relay closed, which then sounds the horn located in the rear above the driver's side muffler; the horn has an alternating on-off cycle controlled by a common flasher relay, and the horn will sound until it is disarmed via the key switch, or until the battery dies, whichever comes first.
- latching relay and flasher are located in the jack storage bin
- rear pin switches in doors and pin switch under hood near wiper door actuator are part of the alarm
- horn located in rear body section above driver's side muffler

Someone may have modified the standard alarm system. The easiest way to 'cut' into the ignition circuit is to wire a switch into the 12v. feed to your ignition coil. Check into the coil feed wiring to see if there are any splices.
