I am finishing up the underhood harness and all I have left is the TCS switch, solenoid and relay plugs. I have a non stock engine so I am thinking about tucking them neatly out of the way. What do you guys think?

The more stuff you can hide or remove the better, that's my approach.

The TCS equipment is only of use to you for the following reasons: 1) your state requires the original emissions equipment to be on the vehicle in order for it to be certified for operation in that state; 2) you want the engine 'dress' to be the same as original; 3) you are "green" on the inside. Other than those reasons, remove [and save] it all for later or for a future owner.
