I guess I'm blind. I don't see anything really 'wrong' with your door/fender or the fits. Once you get the trim piece installed on the fender (at the window), it should be fine. The minor variation in the gap between door and fender is similar to most C3's when they came from the factory.
I had to jam a board in between the intake and the radiator support to hold the distance while the bonding adhesive sets up. That would mean the radiator mount would have to be somewhat loose and the inner fenders were not bonded to the surround yet.
I spent a lot of time on the gaps and had to build with glass a couple places because I took to much off.
Also there was a big difference in how the L88 hood fit vs the BB hood as I pre-fit both. If the distance is to short from the hing bolt to the drip rail the hood may not fit.

Did the same things, only had to re-glass the fender edges a few times due to mistakes, mine & other people's
