Side pipes
And finally, if I wanted to go with aftermarket side pipes (like Hooker), are points deducted when the car is judged? I'm putting in a lot of effort into restoring the car to the way it looked when it was new, but things like side pipes I really like the look of and wondered how much leeway I have in trading nice looking off against correct.

Also, the rear cutouts for the original exhaust will have to be filled or you can chose to leave the rear panel alone. You can also buy aftermarket panels that fill in the cutouts, you'd have to fit it and get it painted to match.

If you're referring to NCRS Flight Judging it's pretty easy to estimate the point loss by looking at the judging sheets.
In brief, it will be judged as though there's no exhaust system on the car. So you lose the points for the under car system that isn't there, (pipes, mufflers, tips, hangers).
In addition, the rocker trim isn't there so those points are lost too.
Then depending on how you've treated the rear valance you might lose some points back there too.
Also remember, if for a certain item you lose all the originality points, you lose the condition points too.
I estimated what the point loss would be for my 71 when it had 69 side exhaust on it and I 'think' it was about 100 points.
The cars DO look and sound great though with the 69 side-exhaust!

Added: The aluminum 'shields' were chrome plated, with the grooves between the 'fins' on the center section, and a tiny bit of the front and rear sections, painted a dark gray.... maybe the same gray that was used on the center front grill in 70-72.
The portion of the insulator that's exposed was painted semi-flat black. The covers were mounted with phillips oval head screws that were black oxide.

Ok, two more questions regarding originality:
1) Are points deducted if you have the front fender side louvers installed? Those were only available on 69s, but I imagine 68 owners installed them on their cars, too.
2) Ditto for the Stingray emblem on the front fenders?
The NCRS Flight Judging Standard is based on the the car as it was DELIVERED to the FIRST owner, MINUS any DEALER installed or inspired options or extras.
So a 68 would not/could not have had the pipes since they weren't available yet.
The same thing is true for the Stingray script and the side louver trim.
