The amp needs to be in open air...where it can dissipate heat. Not enough room behind the seats, unless you are short enough to have the seats forward. Mounted to the rear compartment panel is a good choice.

I have a huge amp behind my seat and it's just fine. The car gets a ton of air flow into the cabin, especially with the tops off.
I also have the 5'' deep box with the ten and two 6x9s. They do sell a version for a 12'' sub. I'm going to eventually put kick panel speakers in, get rid of the 6x9s, flip the box around so the sub faces the back and mount my amps to the back of the box facing forward.
It's really up to you... and your wallet size. For quality sound you're going to want to run two amps. A mono amp for the sub... I'd aim for 500+ watts. And a four channel amp for the other speakers... I'd go with a good quality, name brand amp that puts out at least 60 continuous watts per channel. If you're going with an off brand, go with 100 watts per channel to make up the difference.
